The files, which have last time access this day, does not shown in a RSE Remote System tree. All other files are fine. I changed the atime to 3 march, and they appears, but I can't sure about all of the files on th remote system.

It's a bug in Jakarta Commons Net. See bug 220939. The files are not eaten or deleted, they just cannot be listed.

As a workaround, connect to the remote with any other FTP client and "touch" the files in question such that they get a later modtime.

Until we can upgrade to Commons Net 1.5 officially (might take some more time), you might be able to build your own Commons Net Library from a Development Snapshot.
