There are 400+ files considered to be missing copyrights. They either need to have  the necessary copyrights added or be excluded from the report.

We should.  One caveat, the pluginconfig.xml is updated when the IAC is configured so the generator will have to handle the copyright statement (e.g. not remove it).

Also, can you remove the following project from both copyright reports:

org.eclipse.ui.testing

For example:

7 plugins/org.eclipse.ui.testing/src/org/eclipse/ui/testing/internal/TestableAdapterFactory.java
8 plugins/org.eclipse.ui.testing/src/org/eclipse/ui/testing/internal/WorkbenchPartTestable.java
9 plugins/org.eclipse.ui.testing/src/org/eclipse/ui/testing/IWorkbenchPartTestable.java
