My setup:

I'm using eclipse 3.3.1

Mylyn 2.2.0

jira connector 2.2.0

subclipse-mylyn integration 2.0.0


Actual Behavior:
1) find issue in task list. issues are fetched from jira repository
2) open and activate issue
3) open files, etc.
4) deactivate issue
5) go to navigator view. select existing working set
6) no filtering happens... all projects remain in the navigator view

Expected:

Working set filtering would behave as usual

Note:
I must restart eclipse to get working set filters functional again.

Marc: Which navigator view do you mean, the resource navigator called "Navigator"?  Could you elaborate what you mean by "select existing working set" as well, since there are several ways of doing this.  

Also note that you can check whether this problem is still present with the latest weekly build:

Mik, I tried the latest and it didn't fix the problem. I did notice, though, that the package explorer isn't affected... just the Navigator view. I am talking about the Navigator view in the "Generic" category in the view list.

I select working sets by using the little white triangle to the top right of the view.

I don't know of a better way to demonstrate this, so i'm going to post screenshots that will show the before and after.

here shows that the working set I started with still is indeed selected, but the filtering provided  by the working set is not working.

Mik, one final thing. I could see a valid response to this being "well, don't use the navigator!". For java development, I use the package explorer. But I do a lot of development in ColdFusion and in fact that's where I make the heaviest use of mylyn. The package explorer doesn't lend itself nearly as well to CF development... the navigator feels more natural to me and so that's why I use it.

Also, I obviously did try closing the navigator, reopening, selecting different working sets, etc, but to no avail. the only way i get working set filtering back is to restart eclipse.

I haven't been able to reproduce this on Eclipse 3.4M5 with the latest Mylyn. I'll try on Eclipse 3.3.

Marc, I have not been able to reproduce this problem with Mylyn 3.0.1 and Eclipse 3.4. Do you still see this error with the latest version of Mylyn?

yes, i can still reproduce on a fresh install of eclipse 3.4, with the most recent version of all mylyn stuff
