I have Target Platform preference page grouped by plug-in locations. I use 3 locations:
- the current SDK
- extension location with private plug-ins
- extension location with WST plug-ins (contains wtp-wst-sdk-S-3.0M2-20071003160832.zip and the required GEF and EMF packages)

Both the WST zip and the Eclipse SDK contain an org.apache.commons.logging_1.0.4.v200706111724.jar .

When I now check all SDK plug-ins and none of the WST plug-ins, everything is fine until the next restart. After a restart, the org.apache.commons.logging from the SDK is not checked any more, which leads to plug-in dependency problems.

PDE should remember the check state of plug-ins by location.

Seems checkboxes in Target Platform preference page are confusing.
Bug looks like bug 76854 duplicate.

Probably it'd be better to have several different Target Platforms instead trying to split one.

Some improvements have been made in this area with the new target platform story but we are keeping this kind of situation in mind as we develop.
