Steps To Reproduce:
1. Open Java perspective
2. Open a Java file from Package Explorer
3. Click "Link with Editor" in Package Explorer
4. Notice that the tree is expanded, with the current Java file selected
5. Shutdown Eclipse
6. Start Eclipse
7. Select workspace
8. Eclipse has remembered which Java files were open in tabs
9. However, the Package Explorer tree only shows the top-level projects; nothing is expanded.
10. The "Link with Editor" toggle button is untoggled
