This seams to be a timing issue, but it is pretty easy to reproduce:
1. Given outgoing changes in synchronize view, all models mode
2. Select some top level elements (java projects)
3. Create Patch... from context menu
Is:
 The checkbox tree in 'Changes' section has partly and/or not checked elements
Should:
 All elements are checked.

It may be required to repeat 3. a couple of times, on my machine usually 2/3 times. I guess the elements in the tree are checked while the tree is populated.

Major, because it will certainly happen that we will lose work due to an incomplete patch, sooner then later.

As you have noticed it works as expected when the synchronization has finished. Moreover, seeing that not all elements are checked you can click "Select All" button to prevent the situation with an incomplete patch. I think disabling the "Create Patch" action while populating the tree is not an option here.

I did? How comes? It seams to be not related with synchronization. It does also not work if synchronization has finished.

Yes, I not only can, I have to. The problem is if I forget to press this button only once. I could lose hours of work...

I'm sorry I did assumed that saying "the tree is populated" you meant "synchronization has finished".

I'm speaking about the tree on the create patch dialog.
