Steps to reproduce: 
1. Create an EAR 5 project. 
2. The "Generate Deployment Descriptor" checkbox (third page) is on by default
- leave it as it is. 
3. An EAR 5 project without application.xml is created. 
4. Create an EJB 3 project. 
5. Select "Add project to an EAR" and point to the previously created EAR 5 project. 
6. The "Generate Deployment Descriptor" checkbox is off - leave it as it is. 
7. An EJB 3 project with ejb-jar.xml is created. 

The EJB 3 project should be created _without_ the ejb-jar.xml file. 
If step 5 is omitted the EJB 3.0 project is created properly without the
ejb-jar.xml file. 

This problem is reproduced with the 3.0 M1 build that is under smoke test now
and with the latest 2.0.1 I-build.

This bug looks very similar to bug 200967.
