Steps to reproduce: 
1. Create a Web 2.5 project. 
2. The "Generate Deployment Descriptor" checkbox (third page) is on by default - leave it as it is. 
3. A Web 2.5 project with web.xml is created. 
4. Create an EAR 5 project. 
5. Select the previously created Web 2.5 project as J2EE module (third page). 
6. The "Generate Deployment Descriptor" checkbox is off - leave it as it is. 
7. An EAR 5 project with application.xml is created. 

The EAR 5 project should be created _without_ the application.xml file. 
If step 5 is omitted the EAR 5 project is created properly without the application.xml file. 

This problem is reproduced with the 3.0 M1 build that is under smoke test now and with the latest 2.0.1 I-build.
