When a package is removed, the nodes that are expanded get shifted. Best demostrated by an 
example:

The following packages are listed:

a.b
a.b.c
a.b.c.d

If a.b.c is 
expanded, and I remove the a.b package (by deleting the classes in it), now a.b.c is no longer 
expanded, but a.b.c.d is. This also occurs when adding a package.
