I am using Subclipe with Eclipse 3.3 M. When I synchronize with the server, certain items (e.g., build.xml) aren't showing in the list of changes (at least in the case I just tried, where there was a conflict)

Mylar does not do any filtering of the Synchronize view.  It doesn't change the contents of that view, just causes them to be grouped by chnage set if you have that mode enabled.  Could this be a duplicate of bug 183106?
