Steps to repeat:
do something operations(for ex. add/remove elements) with editor - Undo action is enable
select other view(for ex. Package Explorer)
then return focus to diagram - Undo action is disable!

This is a generic problem for all the GMF clients - with logic example:
1. Create logic flow -> Undo for logic flow creation present in Edit menu
2. Switch to project explorer and back to the diagram -> undo action disabled.
3. Create one more logic flow
4. Undo last logic flow creation and then  first.

Looks like a problem of Undo action state refreshing.
