Currently there is no way to change "Active Time" if it is incorrect - for example if eclipse is left open while doing something other than the active task.

Ideally, one would deactivate the task, but it is very easy to forget to do this and once it is missed there is no way to correct the counter.

Additionally, it would be good for mylar to detect that eclipse (or the entire PC) is idle, and automatically deactivate the task.

While the task timings are always derived from interaction and cannot be directly edited, we do understand this use case and plan on addressing it with bug#121337. 
Please feel free to comment if your specific use case isn't addressed.

Mylar does currently track inactivity (timeout is currently 2 minutes). That said there are known problems with the activity timing and are scheduled to be fixed for Mylar 2.0 release (bug#174029).

The thing that this is missing is timing activity outside of the workbench.  For that we provide an extension point: bug#135668
