somehow a directory went into cvs which i do not want to be managed by version control (assume i can not delete it from cvs).
so i disconnect it from cvs (rmc->properties->cvs) and add it to .cvsignore -- but after a synchronize it's managed by version control again!

seems the synchronize ignores the "do not manage by version control"-rule -- obviously a bug.

Unlike other clients, The Eclipse CVS client actually tracks empty server directories. This is required for performance reasons bit leads to the problem you have witnessed. If you actually do not intend to release the folder, the easiest solution is to remove it from the server using rm -rf.
