when closing the project, eclipse leave all the files open and saying "File /xxx/xxx/xxx.java does not exist"

yes, but it would better if the eclipse could remember, which files are belongs to that project and close/open files after close/open project. And when you will select an open project and those open files of the project should be updated/showed to a user. Then you could also command that special files will be opend and showed thogher, even they belongs to different projects. That would be very nice! :D

You should also consider taking a look at Mylyn.

When I close the project, all open files from the project are being closed. If you are talking about the restart case, please refer to bug 18421.
