Using eclipse java ide version 2019-03 and egit 5.4.0 works for me. I thought that got fixed in 5.4.2. See [1], and bug 548598. However, also see [2], where another user reported something like this. Could you please take jstack thread dumps and attach them here when that happens? Also of interest: what Java version, and all the "filesystem" entries in your user gitconfig (if any).
