To reproduce:

1. Start Eclipse in an empty workspace.
2. Window -> Preferences -> General -> Appearance -> disable "Enable theming" checkbox.
3. Restart Eclipse in the same workspace.

Observe that the Package Explorer has a grey background (was white in 4.10). Also there are entries in the package explorer that have a white background, this looks especially bad.

We also observed this with Eclipse 4.11, but not with Eclipse 4.10.

It would be great if the background color is restored to white again. If not, at the very least the new project entries should not have a white background.

White background is restored with bug 546673. 
Please test again with one of the recent integration builds (https://download.eclipse.org/eclipse/downloads/) or the upcoming milestone or 4.12 release and reopen if it is still a problem there.

and thanks for the precise report. Helped me to immediately recognize the duplication.
