Create an Update Site Project. Double click on the site.xml file to launch the 
site.xml editor. Add a feature that contains a plug-in with a custom ant build 
file (i.e. custom=true in the build.properties file) to the update site. Click 
on the "Build All" button and the feature and plugin are succesfully built but 
the custom build.xml file is deleted.

This sounds like a similar problem to that described in bug 42658.

what build are you using?

It was the 3.0 M7 build
