I'm able to reproduce on PHP package: 1. Working Sets as top level elements 2. Select any php working set 3. Add file to project On committer package problem not exists until you remove all java related filters and content providers. I just updated PDT to 6.1.0.201806122250 and I'm still seeing this issue (my log file is empty)... Could you remove xmi file (this will cleanup ui customization) and restart eclipse? Whoops, no: if I switch to working sets as top level elements the problem is still there...
I cannot reproduce this on fresh PHP EPP with recent PDT. Have you additional plugins installed? Created attachment 274465 [details]

Created attachment 274409 [details] Problem in project explorer When I create/rename/delete a file or a folder from inside Eclipse, these changes are not reflected in the project explorer (see attached file).
