Suppose there is a // comment on the same line as the class declaration. Place the cursor on the constructor identifier or the class declaration identifier and using Shift-Alt-r to rename the class will cause the comment to disappear.

This was on Ubuntu 14.04, Eclipse Mars 4.5.1.

This seems a JDT issue, so I'm moving this bug accordingly.

I cannot reproduce the problem in Eclipse SDK
Version: Oxygen (4.7)
Build id: I20161108-1015

Hence, I'm closing this bug as worksforme. 

Please, re-open in case you manage to reproduce in Eclipse Neon (4.6) or Oxygen (4.7).
