Steps:

1. install electron app
2. open your favourite js file
3. click the wrench in the upper right hand corner - check on auto-save
4. close and reopen the app
5. notice auto-save is disabled again (unchecked)

I cloned Orion from GitHub and ran server.js and was unable to reproduce the problem. Both enabling and disabling the 'Auto Save' functionality persisted across restarts of Electron.

Confirmed this is working in app version 0.1.59.
