There was already a fix in this sense: https://git.eclipse.org/r/#/c/70712/. 

As per bug 490899 comment 14, The fix was rejected by Platform UI project lead: 

The current defaults should not be changed. Default is Filter Duplicate Resources and Show Derived both off. 

Hence, a possible solution, is to link the preference to the hierarchical view (as opposed to the Package Explorer)

FYI - I think it is good practice to remove the target for bugs marked as duplicates.
