On orion.eclipse.org.  I will try to find some better steps for reproducing this.  For now here is what I remember doing leading up to this:

1) Import a folder 'Tern 18'
2) Rename existing 'Tern' folder to 'Ternold'
3) Copy contents from Tern 18 to Tern folders
4) Modify some files in Tern
5) Go to Git page, create a new branch, check out that branch
6) Left the Git page and was looking at or editing a few other files
7) Return to the Git page to push
Result:
There are no changes marked for 'Tern' folder.  The addition of 'Ternold' is there, but I've lost all my work.
Also, if I try to delete the branch 'There was a problem performing the action'.

I did not experience these issues on production WebIDE with similar steps.

The data lost has been addressed in bug#492186.
