In PHP explorer we have "PHP Include Path" and "PHP Langugae Library". It's also possible to extend such list via our extension point.

This entries should be available in Project Explorer.

Note, "JavaScript Resources" is already here but on top

I'm not closing this issue because few thing still needs to be improved.
* Link with editor is not working 100% with "PHP *", language stubs are not always found 
* Phar entries needs to be sorted according to entry type, now only names are compared
