(This is actually for 3.17 but I don't have that version availlable)

After upgrading to Mars.1 the Task List items no longer have the the activate/deactivate affordance and also the 'incoming' decorator is not shown for tasks with incoming changes. This happens for both GTK2 and GTK3.

Task list queries do have incoming decorators though but they're missing the 'Folder' icons they used to have (IIRC).

Icons are only missing on GTK3, they are fine on GTK2.

I don't think anything changed in Mylyn related to this, so I wonder if this is due to changes in the platform. Could you try installing Mylyn 3.17 into Mars.0 on GTK2 to see if you can reproduce this? Thanks.

Actually, this sounds like the same issue as bug 461443 which will be fixed in the next weekly build.
