Does 2. refer to the incoming arrows? Sam, maybe for income arrows too, but I mean icon (magenta circle) for activation status. Could you try upgrading to the release version of Eclipse Mars and see if the problem persists? It looks like the tasks may not indented as much as they should be. I'm not sure what would cause this. As a workaround, you can right click a task and select activate/deactivate.
