I think the option to use a different CVS location to read data is not used
until the CVS Repository view is displayed (there may be other triggers).

1. create two CVS location on the same CVS repository, one using extssh (or ext)
the other using pserver.
2. configure the extssh location to use the pserver for read operations.
3. checkout some projects/modules with the extssh location.
4. hide/close the CVS repositories view.
5. close, relaunch Eclipse.
6. open the Synchronize view, hit the refresh button.
check in the progress view, it says 'authenticating using ssh ...'
7. open the CVS Repository view.
it will now says 'authenticating using pserver ..."

You are correct. The setting is actually persisted by the CVS UI plugin. We 
are waiting to see if the new user settings API will allow us to ewasily 
persist it in Core.
