This problem occurs since 3.0M3 (checked I20030924 as well). One can get around
by adding Ctrl-Del to the sequences for "Delete previous word".

In the preferences dialog you can see that Ctrl-Backspace is misinterpreted as
Ctrl-Del while Ctrl-Shift-Backspace is *NOT* misinterpreted as Ctrl-Shift-Del.
