If files are modified while a task is not active, when activating the task, the breakpoints will be restored at the wrong locations. If you work on multiple tasks that touch the same files on the same branch (e.g. subtasks of common parent), it could be a problem. Also, if you activate the task before switching to its branch, the breakpoints may be restored at the wrong locations, where they will be saved once the task is deactivated.

I think the fix might be, when removing the breakpoints, to keep their markers so that they continue to be updated. There is actually a parameter to BreakpointManager	.removeBreakpoints that specifies whether to delete the markers, but just setting this to false doesn't solve the problem.
