I was doing this in the project outline. Doing this in the right window seems to work better but does not refresh the UI on the left correctly after.

I tried to reproduce it using your scenario and I get the opposite results: using the LHS action works 100% ok, with refreshing and deleting only what it supposed to. I see problems when RHS is not up to date, so my scenario is like that:
1. Add dependency
2. Refresh page (one dependency visible on both sides of the editor)
3. Add another dependency (two dependencies visible on LHS, RHS not updated showing on one)
4. Click remove on the visible dependency on RHS
5. Both dependencies get removed

I opened Bug 420804 for refreshing the RHS.

Because I'm not able to reproduce exactly your scenario could you check if the problem also happens when you refresh the page before removing the dependency. If no, than it's probably the same scenario as comment 2.

No this is fixed already. for m1 and in the maintenance branch
