Use iPad:
In the editor with side bar, select two files and deselect the first one.
In the action menu select "delete", both files are deleted.

Not sure if those are the exact steps or not. It had something to do with navigating in the tree as well.

In general, it seems like it's possible to get into a state where the "orange selection" doesn't match the actual selection.
