This seems to be new in 4.2:

1. Download Eclipse "classic"
2. Launch using command line: eclipse -product org.eclipse.platform.ide
 - The IDE starts in the "Resource" perspective
3. Open the "Java" perspective

There are now two Run menus in the main menu bar. One contains only "External Tools"; the other contains all the expected Java-related actions.
