When opening more files than can be shown at once, the "hidden files" are listed in a "drop down list".
From this list files can be closed by right click on a filename and then select "close" from the menu.
After closing files this way the closed files are still listed to be open.

This bug has come with Eclipse 4: It is included in 4.0 and 4.2.1 and was not included in 3.5.2.

BTW: In Eclipse 3.5.2 the "hidden files" were set to bold in "the drop down list". In my opinion this was a usefull feature. It has gone with Eclipse 4. Could we get it back this way?
