For Synching my code with server I do this steps:
1. Team | Synchronize with Repository
2. handle conflicts
3. update incoming changes
4. commit my local changes

In addition, I use Preferences | Team | Ignored Resources to ignore generated files and folders (target folder, .classes files, etc.)

In initial state Synchronize View applies Ignored Resources correctly but __after doing update (step 3) displays ignored resources__ and I should do Team | Synchronize with Repository again to correct.

I have seen this bug in subversive 7.9 too.
