After fixing bug 390850 the compare editor is correctly refreshed, changes are reflected on both sides. However after few refreshes right side looses all the change marks. Left side has marks shown correctly, there are links to changes in the scroll, but on the right side not a single change is marked.

I can't really reproduce it.
I tried to select different files , check/uncheck lines, refresh the page.
When you said a few refreshes, did you mean the browser refresh?
One thing I noticed that for files that has a lot of replacement (e.g.  / bundles / org.eclipse.orion.client.editor / web), the compare widget was kind of slow to refresh because there are huge amount of annotations to render in the text view.
But I could not see the issue you described.
