In bug 388033, I implemented the "compare two folder" feature but you have to always select two folders first. This is not convenient when you have two file systems and want to compare between them, because we do not have a good mechanism to show all the file systems on the right hand of navigator yet.
A better way to support comparing across file systems should be to open a directory prompt dialog after you select a folder. Also, it is clear that which folder is the one you want to compare and which is what you want compare with.
