This problem is caused by the commit for Bug 320478.  I'll be investigating Friday.

1) Open Java Perspective
2) Open Debug Perspective
3) Switch back to Java Perspective.

Notice that after step 3, the New Java Project ToolItem is no longer visible on the tool bar.

Resetting the perspective DOES get it back.

I have confirmed this is a side effect of the commit for Bug 320478.

The correct behaviour for this item is that it should be hidden.

IMPORTANT NOTE: Not seeing the icon is actually the correct thing i.e. the icon should also not be there after the first step. See bug 319255.
