i want also to add that not always the IDE disappear, sometimes it just remain there, completely freezed (even mouse icon remain freezed when in the program) and close button didn't work (only show after a while that the program is freezed) also kill -15 did nothing i have to force kill (-9) to close the process , manually remove the .lock file from the workspace and restart eclipse.. another thread dump of crashe deleting files
now i have found a way to 100% reproduce the freeze, i just need to open eclipse, open a project i have
delete /bin/class folder (to delete compiled files and force to recompile all)
do a small (1 character) modification to 1 file and compile,
than if i go to delete again the folder /bin/class , eclipse freeze using 100% of cpu and showing me the dialog with progress bar "creating workspace modification" (freezed ), attached there is the thread dump of that case

i've tryed creating new workspace importing only 1 java project, the eclipse again crashed/freezed with 100% cpu usage, this time the IDE disappeared i've attached here the threaddump from visualVM so even blank workspace didn't fixed the issue (i'm going to re-install eclipse now :( )

Do your coworkers have this problem? my coworkers did not program in java, his hardware is very similar (same graphics card (ATI with unofficial driver (because are bogus) ), cpu intel i5, fedora 16) he have same plugins but do program only in php / javascript, but he didn't got this problem, anyway i'll do a bit more testing early next week i'll try to switch to xfce from gnome 3 (which seems to not be so stable (i'm also in dual monitor)) and let you know if the problem continue, to answer your question yes, juno m4 have same plugins, now i'm trying to test on another pc the same project, if give errors (maybe some parser get problems parsing some of my external linked libraries (i use many from tomcat, log4j , mysql , and some other less common ) This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet. If you have further information on the current state of the bug, please add it.
