As far as I can tell, Juno M3 repository http://download.eclipse.org/releases/juno/201108190900 contains org.eclipse.pde.core 3.7.100.v20110728 and other PDE UI bundles from 3.7.x. 

This breaks automatic installation of the expected PDE version when installed m2e/tycho integration on Juno M3 java epp package, for example.

Yes, but the later build

/home/data/httpd/download.eclipse.org/releases/juno/201111110900

has the correct pointer to a more recent 4.2 repo.  Why are you using the 201108190900 build, it's pretty old.
