I have a copy of the server logs from help.eclipse.org. There are a large number of exceptions in the log like this:

java.lang.ArrayIndexOutOfBoundsException
	at org.eclipse.help.internal.search.LocalSearchManager.asList(LocalSearchManager.java:161)
	at org.eclipse.help.internal.search.SearchIndex.search(SearchIndex.java:628)
	at org.eclipse.help.internal.search.LocalSearchManager.search(LocalSearchManager.java:591)

This looks to be identical to Bug 352434 which was fixed for Eclipse 3.7.1

One thing I notice is that at help.eclipse.org the bundle version of org.eclipse.help.base is
	3.6.0.v201106030909

Whereas in Eclipse 3.7.1 the bundle version of org.eclipse.help.base is
        3.6.1.v201109091335

Also line number 161 in  LocalSearchManager in Eclipse version 3.7.1 is
      try {

While in Eclipse 3.7.0 line 161 is 
      Document doc = searcher.doc(topDocs.scoreDocs[i].doc); 

It looks as though help.eclipse.org is still running bundles from 3.7.0.

Yes. help.eclipse.org is still running Indigo SR0 (3.7.1). They just updated the doc bundles but left everything else as-is.

I just pointed my browser at help.eclipse.org and I can see that the problem is fixed - I can't read the logs, but now a search for eclipse yields a list of results which was not the case before. This indicates no exception was thrown. 

Moving to 3.7.1 fixed the problem so I am marking this bug as a duplicate.
