This is one of the regressions listed on bug 275153:

the worker that computes the AST is canceled by Compare and hence the exception (see bug 262557, comment 0)
==> the StructureCreate has to be prepared that an OperationCanceledException is thrown by anyone that check the monitor

Another case when the exception is thrown has been spotted when the structure is updated, see bug 262557, comment 13

The current solution is to catch these OperationCanceledException in org.eclipse.compare.structuremergeviewer.StructureCreator.createStructure(Object, IProgressMonitor). This bug is about finding and fixing the cause.

We still plan to investigate it in 3.8. But since we do not have enough manpower we can continue in the next release.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet. As such, we're closing this bug.
