The aggregator manual, at 
http://wiki.eclipse.org/Eclipse_b3/aggregator/manual

states that mirrorReferences (and the corresponding referenceIncludePattern and referenceExcludePattern) are deprecated, and "Use only with on-the-fly transformation from deprecated build models". 

But ... I don't think that's true, is it? If so, how else to accomplish similar functionality?

No, I think that we added those deprecation notes a bit too hastily. The intent was to move as much as possible into the model. Not sure what happened or why the documentation got updated. I'll fix the wiki.

Ironically, I'm asking because I want to stop using those options :)

But, the change for that bug 358415 just made me look at the docs and thought the comment was odd. 

And, I do think its a nice feature, for those that need it ... so, not suggesting it go away just because Sim Rel will likely not use it any longer.

I've updated the wiki given your confirmation here. I first just removed the deprecated note. But then also added a "not recommended" note based on comments in bug 358415 ... so, do feel free to correct my edits if you have a different view or emphasis.
