The said documentation disappeared this week from the eclipse docs website (http://help.eclipse.org/indigo/index.jsp)

It does indeed appear to be missing.  However, PDE does not provide that help. Moving to Platform.

Could this be related to Indigo SR1 update? Webmaster is there something we need to do here?

I think this is covered bug 358298.

Possible it's related to the updates for SR1, but since that should be an additive process I wouldn't expect things to disappear.
