Clone repository user@git.eclipse.org:/gitroot/jdt/eclipse.jdt.git .
In the Git Repositories view, open the Working directory.

=> org.eclipse.jdt comes at the beginning and org.eclipse.jdt-feature at the end.

Select the Working directory and choose Import Projects... > Next

=> org.eclipse.jdt and org.eclipse.jdt-feature are at the beginning and the other projects follow. This is the right order that should be used everywhere.

I guess the fix is just a matter of calling
    viewer.setComparator(new ViewerComparator()
on the "Git Repositories" view's viewer.
