I don't see any references to this class. The CloneCommand seems to delegate to the FetchCommand when it's all said and done.

Can the Clone class be deleted?

No, this is the clone command implementation for jgit command line.

The reference is in org.eclipse.jgit.pgm/META-INF/services/org.eclipse.jgit.pgm.TextBuiltin
AFAIK args4j does the necessary class loading magic.

Yes.
