For Enterprise Application Project :
I cannot choose root folder as deployment when u use gui (Properties of project -> Deployment assembly -> "add ..." button 
i should change it only like text from .settings/org.eclipse.wst.common.component - THAT IS VERY NOT usability

AndreyN, judging by the version of org.eclipse.jdt that you specified, this appears to be the Indigo release, which corresponds to WTP 3.3.

Which type of add did you do?
After the add, did you try editing the deploy path?
