I presume you get the same problem when you select two files and bring up the context menu to go 'Compare With > Each Other', yes? Created attachment 199253 [details]

Yes, the problem is the same, even though those two comparison screens look slightly different (see attachments). It looks like the lines inside of the code viewer should be drawn in the foreground color from preferences. Jacek, have you tried playing around with options for Text Compare on General > Appearance > Fonts and Colors? I am terribly sorry I haven't checked that.
