If I do a "synchronize workspace" for a project, the .gitignore is handled correctly and I'm presented with the project in the synch. tree view. leaving that synchronization "open",  if I then go and modify an "ignored" resource it populates into the existing synch tree, even though it should be ignored.

additionally, clicking the "synchronize" button, which re-does the synchronization leaves these ignored resources there.

the only way to get rid of them is to go back to the project/navigation view and reselect "synchronize workspace"

Steps to Reproduce:
1. create a project with some ignored resource
2. do "synchronize workspace" 
3. open an ignored resource
4. modify it
5. notice it populates into the synchronize tree view

I could not reproduce the problem with a recent version of EGit. Please comment if you still have a problem.
