I have a task that appears under 2 queries: a hidden query in one working set (call it WS1), and a non-hidden query in another working set (WS2). I would expect it to only be visible when WS2 is selected, and not visible when WS1 is selected. However, it is visible in the scheduled presentation in both cases.

Thanks for the bug report. I have seen this inconsistency as well.
