I have disabled "Validate JSP fragments" both on the workspace and in the project's properties (and other combinations thereof). If I validate the code it still reports errors for 
<%@ include file ="/Web/Dww/xxxxx.inc" %>
constructs. The odd thing though is that sometimes it does listen to the validation settings: there are cases where included files are not marked as in error.

When you do a "clean project" causing a validation it will listen to the setting proper. When you edit a file with a fragment it will contain the errors again.
Example: "clean" produces 156 JSP errors.
Edit whitespace then save produces 256 errors.
