In the navigator page if you are at a sub folder and go to git status page from there , you will see all the changes including files that are not in the sub folder.
Checking out anything inside the sub folder works. But if you try to checkout files that are outside of the sub folder , it does nothing.

Given the fact you're POSTing on a CloneLocation which is the same for all resources under the given repository, you should use "Name" rather than "Path". Sorry for the confusion. http://git.eclipse.org/c/e4/org.eclipse.orion.server.git/commit/?id=d753008fefde5f9f8150785784a352116bf856d1 contains a test case verifying that.
